What is the difference between the conclusion and discussion?

The conclusion is a summary of your data. The discussion is the reflection on the research question. It reflects the insights of theory and practice. Note that reflexivity is also part of the conclusion/discussion part.

This is NOT about obvious limits such as time, but rather about specific conditions, e.g. Where is the line to generalize?

Software packages are grounded theory based .

They can help you to structure data, establish relations between codes, keeps identification of the codes and saves your process to make it transparant. However, the thing what you need to do is summarizing the findings per category and relate these to your assumptions. So, its a good tool to structure the data, but you have to do the sense making yourself.
